Best seed will be the home team in both the winners and loser brackets (there are other ways to run a loser bracket, but this is recognized as a viable method in is simplistic).
The only time a better seed will be the away team is if the better seed comes from the loser's bracket. A team from he loser's bracket cannot be the home team to a team that is in the winners bracket regardless of original seeding.
Example: Team #8 beats #1 in the first round and plays #3 in the second game of the winners bracket, #3 is home.
If #8 seed wins all the way to the championship game and somehow seed #3 makes it back to the championship game from the loser bracket, #8 is home. You cant give the team from the loser bracket home field - it just doesn't make any sense at all. Team #8 cant be penalized for winning all of its game - think about it.
Also, if there is a need for a second championship game, the home team will be decided by a coin flip.
